Can I set the capitalization of jdk’s jvm separately and let tomcat and myeclipse use this by default? Do tomcat and myeclipse both have their own JVMs?

No matter how many JVMs there are, setting the memory size is only valid for virtual machines that are currently ready to start. For example, if you start multiple java processes from the same JRE, then each process (that is, each JVM) can make a separate setting.
